Okay, initially, let us keep it simple:

Players:

Goal scored: +3 points per goal (Controversial scenario: Penalty shoot-out. My vote: Penalty shootouts not considered)
Hattrick: +5/10 points
Yellow card: -1
Red card: -2

Goalie:

Clean sheet: +5
Each goal given: -1/-2

General:
Apearance: +1

We also allow selection of team and Captain per match.
Captain's points get doubled. (Positive, negative both )
If team wins, +5, if loses -3 and if draw +1.

so you want selection of team also along with the player selection per match?

when will transfers kick in?
at any time.. or weset some windows during which only the transfers can be done.(the latter is a easier to code solution) as former would require me to handle the case of transfers during the match also and to hold them during that period.

transfers should be done between the end of one week of matches and start of another week .

The window of transfer can be between matches. We can just freeze the teams in Fantasy Fifa from the time when matches start. Say, on weekends, we keep it freezed from saturday afternoon to Sunday late night. Ultimately, no change in teams when a match is goin on.

Sorry for joining in late... Go for it sandy.. Its a fantastic idea.. Would surely be a crowd puller as well.

I agree with sandy. It would be enough to have a pool of players and we can shuffle them around acting like a manager of the team.

I would suggest we should implement transfers on transfer window basis. This will make sure the person best managing the available resources wins.
Also the above points system suggested by sandy seems to be too unfair for defenders and midfielders(esp. defender, now we all know it takes once in a blue moon for Rio ferdinend to score a goal )

I suggest the points for clean sheet should also be passed on to the defenders. Also if a defender scores a goal this this should yield him more points.
Something like what i have mentioned below:
Goal scored by defender/goalie: 5
Goal scored by midfielder: 4
Goal scored by a striker : 3

Clean sheet:
Goalie:5
Defender:4
midfielder:1

there shud b pts 4 assists
& for each goal conceded, def =-1

I think that would be ideal, coz just in case the original captain is injured then the entire points banking on the captain will go for a toss(coz they double)..
