i will tell you why its the case with alonso and hamilton.

Think of the season start. Every driver and a team start a season with some reputation which is basically past performance. Now alonso started as wotrld champion, hamilton as newbie.
So i gave them a base point at start of season. Now those base points will be obviously be heavily tilted in favour of Alonso as he started as a better driver. However Hamilton did so well that his "in season points" which are decided by the actual performance in season have been steadily growing, however since Alonso had a bigger pre-season offset, he still has an edge.

I will reveal the formula of points caluculation in a while. Its a bit complex
